I have been on Pulmozyme and TOBI since I was pretty young, and I haven't noticed any significant side effects (though I'm not sure I'd know since I can't remember life without these drugs). The taste of the TOBI is terrible and it's very time-consuming, but it's totally worth it. I'm on the month-on/month-off schedule, and my months-on are much healtheir, even though I relish my months-off. Keeping paris clean is also an issue. The TOBI becomes gluey on my face and in the nebs. I just boil them or run hot water through them when they get clogged. I actually find the pulmozyme soothing because it has no real taste, it's short, and it moistens my lungs (if that makes sense). Good luck with the new treatments!
