From an adult perspective, I wouldn't appreciate being left in the waiting room with 2 other adult cfers either. It sounds like poor planning to me.
One bit of advice is to schedule your appts first thing in the morning. This way they aren't behind and there are less germs lingering....well that's hopefully if the place was thoroughly cleaned the night before.
In terms of touching stuff in the waiting room and putting stuff in her mouth. I would make it mandatory that she stay in her stroller. She can have toys and a snack in there but may not get out. If you do allow her out she must sit on your lap. This is what I've done with my son. He is now 18 mo (with cf) and he knows (most of the time) that he is not allowed to run wild in the waiting room like other children are allowed. He sits on my lap and we read a book and usually has a special drink since I don't want him putting his fingers near his mouth now that he's walking most places.
When I get into a room I cover the table with extra paper or a gown/drape if I can find one. No germs for us!!
