Emily has had an issue with recurrent fevers for a long time too and it's really frustrating. Her thyroid function has been tested a few times and all came back OK there. Sometimes the runs of fever get more frequent and then culminate in an exacerbation; sometimes it seems random. Emily's CF dr talked to the ID dr at our hospital, they ran an immunology panel and a couple things are low- so they need to keep an eye on that over time- but otherwise I am not sure what else came of talking to the ID.
Emily's fevers are not high either (high 99's-low 101) but as basis for comparison I do occasionally check her temp when she is fine, and it is pretty consistently in the low-98's at those times, sometimes even lower. I started checking because I was starting to go nuts thinking her temp must just be high all the time, but it's not. When she looks & feels unwell, it really IS a fever. It takes a toll on her energy levels over time even when there aren't many other obvious symptoms.
I'm sorry I don't have much by way of great advice for you but just wanted to let you know we have had something very similar here for close to a year now.
