The soreness you are feeling, does it seem worse when you try to take a deep breath? Does a rescue med inhaler (such as albuterol) help? It could be that the sticky mucus is plugging something up. Do you have a Vest and do you have any neb treatments that you do right before bedtime?
When we are inactive during the night, our mucus does what's called "pooling." Basically it all gets stuck in one place, which is why we often have to do a lot of coughing first thing upon waking. If you're having trouble throughout the night, one thing that helps me is to sleep with more than one pillow propping me up. My evening CF meds include pulmozyme, hypertonic saline, Advair and Singulair, all of which have made a great improvement in my ability to sleep all night without waking myself up coughing.
Be sure to stay well hydrated too.
